چکیده
In this paper we model several simple biochemical operations on RNA molecules that modify their secondary structure by means of a suitable variation of Große-Rhode’s Algebra Transformation Systems.

Background: RNA plays key role in many aspects of biological processes and its tertiary structure is critical for its biological function. RNA secondary structure represents various significant portions of RNA tertiary structure. Since the biological function of RNA is concluded indirectly from its primary structure, it would be important to analyze the relations between the RNA sequences and t...

Summary: We present a web server dedicated to the comparison of RNA secondary structures. This server allows to compare pairs of RNA secondary structures and to search, for a given RNA secondary structure, RNA genes with similar structures in a large database of RNA structures. The comparison and search are performed using an edit distance algorithm that considers a wide range of edit operation...

Arc-annotated sequences are useful for representing structural information of RNAs and have been extensively used for comparing RNA structures in both terms of sequence and structural similarities. Among the many paradigms referring to arcannotated sequences and RNA structures comparison (see (Blin et al. 2008) for more details), the most important one is the general edit distance. The problem ...
